Could be allowed to store (again) the room that otherwise accepts all kind of
interstellar^Wmagical travel methods? Or that those that are considered
friendly could store it?

Feels kinda silly to circle this prevention by storing the room where the
ship is when all other tricks work without limitations.

I took a look at the corresponding code in consideration of your request, and
I seem to have left myself a note should I ever come upon it again. Back on
30.12.2009 or so, this was patched because there were issues with how this
worked. Long story short, Mind Store / Phaze Shift work much differently than
Goto Ship does and the workaround to make this spell work is more work than it
was worth and is better served by the usage of the Goto Ship spell.
