After few months of sailing I feel qualified to present some ideas...

*NPC ships tend to be bit same-y and monotonous. Maybe there could be some
variation in descs and crew, perhaps some ships could have 'racial' theme.
Along the lines of "Dwarven Dromond 'Duke of Bronzebrim'". Crew would
be made of dwarves (and golems), descs would have dwarvish theme and so on.
This should be easy to implement. Heck, I could probably write descriptions and
make up names...
Also, NPC ships could maybe have a boss mob, a captain, first officer or so on.
He would be bit tougher than rest of the crew. To compensate, the crewmembers
could be made tad weaker so overall difficulty would be the same.

*Manifest option for Lorenchia booze shop

*I noticed Shadowkeep harbour is unreachable if your ship doesn't fly, bridges
block it. Fixes:
1. make ships able to sail under bridges
2. maybe change one of the bridges diagonal
3. me stop whining and coughing up money for better ship

I realize option 3 is likely most popular one, still I think it's bit funny
that one of the main trade harbours isn't reachable by water.
